I just bought Cabinet Planner and I was wondering if there a way that I can do a custom base cabinet with different door / drawer Combinations, i.e. a 40" base with a door / drawer combo on the left and a 3 drawer stack on the right that have equal opening widths?

Yes, have a look at the topic "combining cabinets" in the in-program help file. It is also described here http://www.cabinetplanner.com/manual_7.html
