is it possible that the updates change my parameters as far as tennon length and cutter depth?

No, the updates do not change the settings. The settings file is located in a folder that the installer does not modify.
To the best of my knowledge nothing in the program itself has been changed with the way the tennon and cutter depth are figured into door part sizes either.
